tl;dr Different training modes which lead to different results that's why loras work on certain specific checkpoints, same goes for flux.
Also for illustrious even if is consider same sdxl as animagine, loras of animagine don't work on illustrious. But could be cases where pony loras or sdxl loras works in both illustrious and pony yet need to check one by one what works.
Not gonna lie, I was checking Civitai and I don't see any difference between Pony, Ani, Flux and Illustrious.

Illustrious fixes a problem that is common in Ani based checkpoints, besides fully trained on danbooru.
